The object of the present invention is to provide: a substrate for use in the analysis of a nucleic acid which can identify the position of the analysis panel with high reproducibility even when the alignment of an analysis panel is repeatedly performed; and a flow cell for use in analyzing a nucleic acid and a nucleic acid analyzer each provided with the substrate for use in the analysis of a nucleic acid. The substrate 100 for use in the analysis of a nucleic acid according to the present invention has multiple analysis fields 12 distributed on a substrate 10; and allows the measurement of the analysis fields 12 while changing the analysis fields 12, the substrate 100 being characterized in that the individual analysis fields 12 consist of an absorption region 13 on which a DNA fragment or a carrier carrying the DNA fragment can be absorbed, and consists of a non-absorption region 14, which is a region outside the absorption region 13, wherein the non-absorption region 14 on at least a portion of a marker region 15 has a specific shape and contributes to the positions of the analysis fields 12 to identify.
