The present invention relates to a method for classifying a genotype or subtype of a query sequence. More specifically, the present invention relates to a method for classifying a genotype or subtype of a query sequence, which includes the steps of: (i) obtaining a distance matrix by adopting a base sequence of a plurality of viruses whose genotypes or subtypes are known, as reference sequences and calculating a distance between sequences in multiple alignments of the sequences; and (ii) deriving a discriminant that can classify the reference sequence by performing a discrimination analysis on a cluster obtained by clustering the reference sequence through multidimensional scaling of the distance matrix and classifying the genotype or subtype of the query sequence according to the discriminant. Accordingly, the present invention can accurately determine the genotype or subtype and can be applied to both nucleotide and protein (peptide) sequences.
