The present invention relates to a method for modifying an ion-conductive polymer electrolyte membrane, and more particularly, to a method for modifying a membrane using a microwave-heating device to process the polymer electrolyte membrane. The electrolyte membrane modified by the method of the present invention has a cross-linker formed between polymer chains on a surface thereof, or has a coupling with a second material impregnated in the electrolyte membrane, thereby obtaining an effect of reducing the permeability of the polymer electrolyte membrane to a specific substance. The present invention provides a very simple method to modify the polymer electrolyte membrane, and to modify a part or whole of the membrane so that the permeability to an organic matter such as alcohol can be reduced without impairing the ionic conductivity of the polymer membrane.
