The present invention relates to a system and a method for processing a genome sequencing analysis pipeline. The system for processing a genome sequencing analysis pipeline comprises: a user terminal capable of being connected to a web server via the internet or wireless communication with a structure capable of wired/wireless communication; and an execution server (S) accessible via the wires/wireless communication through the user terminal, driving and controlling an application for detailed analysis, newly generating/managing a pipeline for each detailed analysis, and providing the corresponding analysis result in a web reporting form. A customized next generation sequencing (NGS) analysis pipeline for bioinformatics researchers can be composed on the web, and experiments without programming experience can analyze genomic information by using an intuitive user interface (UI) provided in a genome sequencing analysis pipeline processing system.
