The present invention relates to an inventory management system for a medical institution and a method thereof which efficiently manage inventory of a medical institution. According to the present invention, the inventory management system for a medical institution comprises: a warehousing and shipping management terminal to calculate the type and quantity of a needed test reagent based on test items and the number of tests to request shipping and scan identification information of a shipping article to generate shipping information; a medical institution device including a management server to update inventory information stored in a database based on the shipping information and generate order information based on the updated inventory information; a wholesaler terminal to connect to the management server based on order information provided from the management server to check an inventory situation of a medical institution and use the order information to request an order; and a supplier terminal to check inventory situations of the medical institution and a wholesaler in accordance with the order request of the wholesaler terminal and establish a quantity supply plan.
