Methods and compositions for determining the lung adenocarcinoma (AD) subtype of an individual by detecting the expression level of at least one taxonomic biomarker selected from the group of gene signatures of lung adenocarcinoma Provided. Also provided herein are methods and compositions for determining the response to therapy, such as immunotherapy, of an individual having an adenocarcinoma subtype. A method for determining an adenocarcinoma (AD) subtype of a lung tissue sample obtained from a patient, the method comprising the step of detecting the expression level of at least one classification indicator biomarker of Table 1. The method wherein the detection of the expression level of the classifier biomarker specifically identifies terminal respiratory unit (TRU), proximal proliferative (PP), or proximal inflammatory (PI) AD subtypes.
