Embodiments of a method and system for improved microbiome sequencing may include the creation of hydRNA complexes for a set of targets corresponding to a set of taxa associated with a disease associated with microorganisms; processing a biological sample with gRNA complexes to obtain nucleic acid fragments of microorganisms containing a set of terminal regions associated with a set of targets; ligation of a set of end regions with a set of adapters having a common adapter sequence; and amplification of the target set based on the ligation set of end regions and the set of primers having a common primer sequence associated with the adapter sequence.
