A pharmaceutical composition comprising F1 and F3 polypeptides, and an application thereof in treating an HPV infection. The pharmaceutical composition is prepared into various conventional dosage forms, such as an emulsion and ointment, and can be used for treating a disease caused by an HPV infection and prone to recurrence, such as genital warts, cervical cancer, vulvar cancer, penile cancer, anal cancer, and oral cancer.
