The present invention relates to a system to annotate fungal genome, which integrates various genome prediction programs and evaluates a genome predication model to annotate the fungal genome, and a method thereof. According to the present invention, the system to annotate fungal genome comprises: a preprocessing unit searching and masking a repeated sequence in an assembled genome sequence, or arranging and assembling mRNA annotation reads to generate a contig; a genome prediction unit using one or more genome prediction programs to generate a genome model; and a genome estimation unit estimating the genome model to select a final genome model.
