The present disclosure provides systems and methods for creating flaps during laser eye surgery using polarization sensitive optical coherence tomography (PS-OCT). The system includes a PS-OCT system, a femtosecond laser, a controller, and a processor. The PS-OCT system includes a PS-OCT source, a polarization component, a reference reflector, a beam splitter, a wave plate, and a detector. The processor receives data regarding the interference pattern of the reflected PS-OCT beam received at the detector, identifies the relative fiber orientation of the sample, and horizontally translates the photodisruption pattern generated by the femtosecond laser to create a flap. Alternatively, whether to adjust vertically may be specified based on the relative fiber orientation, and a control signal for adjusting the photodisruption pattern generated by the femtosecond laser may be generated. The present disclosure further provides a method of creating a flap in an eye using PS-OCT.
