The present invention relates to a drug delivery microorganism which is transformed by a gene construct containing a therapeutically active peptide, is safely transferred into the intestine by oral administration, and expresses and secretes cystatin in the gastrointestinal tract, and a prophylactic or therapeutic gastrointestinal disease containing the same. The present invention relates to a pharmaceutical composition, and it is expected that the present invention will prove the safety and excellence of lactic acid bacteria as a protein-based drug carrier, and will be greatly utilized in the medical field as a therapeutic agent for gastrointestinal diseases.
