The present invention relates to a ballast water treatment system. The ballast water treatment system comprises: an engine room where the engine of a ship is installed; a ballast water treatment unit which is installed in the engine room; the first ballast pump to transfer ballast water to the ballast water treatment unit; a ballast tank which is connected to the ballast treatment unit through a main pipe, where the ballast water is transferred through the main pipe and stored; the second ballast pump submerged in ballast water of the ballast tank; a branch pipe branched from the main pipe and transferring some of ballast water transferred from the first ballast pump to the APT (Aft Peak Tank). The cost of installation can be reduced since the separate explosion proof space is not necessary for the present invention.
