The present invention relates to an FPGA-based intelligent storage control system, comprising a FLASH main controller; a FLASH command former and an address generator with a memory function for generating a level signal crossing a clock domain and automatically avoiding cross-border write-in; a configuration data former for driving and controlling a configuration write-in function by a write-configuration driving signal; an automatic reading configurator for being driven by an internal driving signal to realize automatic configuration reading; a main data and auxiliary data former for realizing continuous storage of main data for unequal-width RAM operations according to a ping-pong operation; a FLASH data reading buffer; and a multi-interface outgoing driving module for autonomously recording the number of sent packets and completing a set amount of work. The present invention also relates to the application of the system in an unmanned underwater vehicle and an underwater acoustic device. By means of the system and the application thereof, the problems in an existing storage control system during underwater working are solved, and the system has the characteristics of reliability, simplicity or intelligence.
