The present invention relates to a biological methane upgrading method which converts acid fermentation tank digestive fluid (102) and acid fermentation tank biogas (101) produced by fermenting organic waste in an acid fermentation tank (100) of an anaerobic digester into biogas whose methane fraction is upgraded in a methane fermentation tank (300). In the biological methane upgrading method and the system thereof using hydrogen methanation bacteria, the methane fermentation tank (300) holds hydrogen methane bacteria and organic acid methane bacteria as dominant species at the same time by separately including a hydrogen methanation bacteria incubator (200) to proliferate hydrogen methanization bacteria and supplying a part of the cultured hydrogen methanization bacteria to the methane fermentation tank (300). The present invention is able to increase economical efficiency, safety, and convenience by allowing a hydrogen methanization bacteria incubator to operate at low pressure by using a hydrogen methanation reactor of the prior art as an incubator for propagating hydrogen methanation bacteria.
