Disclosed by the present invention are a converter control system of an environmentally friendly vehicle and a method thereof. According to an embodiment of the present invention, the converter control system of an environmentally friendly vehicle includes: a drive motor which generates the driving force of a vehicle; a high voltage battery which supplies power to the drive motor; a vehicle charging unit which charges a battery with the high voltage power by boosting AC power supplied from the outside and converting the boosted AC power to DC power; a converter which changes high voltage power inputted from the vehicle charging unit or the high voltage battery to a low voltage, and supplies the same to a load and an auxiliary battery; a state detection unit which detects the state information of the environmentally friendly vehicle and the input voltage of the converter; and a control unit which selectively operates the full bridge or half bridge of the converter with reference to the state information. The present invention is able to improve LDC efficiency.
