The present invention relates to a set of SNP markers for discriminating a subspecies of rice and its use. The 192 SNP markers of the present invention are distributed over all 12 chromosomes of rice, and can discriminate subspecies of rice quickly and accurately in large quantities. Subspecies classification of rice varieties and strains, analysis of transgenic gene loci after hybridization between subspecies, and breeding may be used.
