The complete mitochondrial DNA (mtDNA)(16640bp in length) was sequenced from fourChinese goat lineages representing the fourmajor mtDNA haplogroups in goats. A total of124 single nucleotide polymorphisms (SNPs)were found in encoding regions, and the overallratio of transitions:transversions was 40:1revealing a heavy transition/transversion ratein domestic goats. Eighteen non-synonymoussites were found for the total number of SNPs;the sites did not affect the predicted functionsof protein for these four goat mtDNA lineages.In the region for coding tRNA and rRNA, SNPsoccurred in loops, unstructured single strandand stems that were conformed with the principleof G-U pairing. We came to the conclusionthat these substitutions could not changesecondary structure of RNAs, and there was nopositive selection on goat mitochondrial codingregion according to the result of dN/dS(0.0399-0.1529) by comparing the goat withother reported mitochondrial genomes.
