As compared to shotgun, the targeted approach enabled detection of peptide ions with low signal (10~(4) units), and the use of TargetListOptimizer tool increased the number of identified proteins by 37percent. Detection of low abundance proteins was limited by the scan speed of the MS acquisition method, as well as sample complexity. The analysis time per sample was longer for the targeted method due to the multiple inclusion lists, however we identified new proteins which were not detected by the faster shotgun approach.
