Though >1000 genes are regulated on the genomic level, only approximately 150-250 proteins are regulated on the proteomic level, for a given stress state. Clustering of regulated protein data identified both general and specific stress response proteins, in the stresses analyzed. Biological triplicate analysis increases confidence in quantification, and increases the number of proteins considered to be regulated. An MS~(3) method outperforms an MS~(2) for identifying regulated proteins, despite a loss in total identified peptides and proteins. Comparing genomic and proteomic time course data reveals mechanistic clues of protein regulation, by highlighting post-transcriptionally regulated proteins.
