The ability to accurately profile specific cellular areas of interest on tissue sections depends on visualization of the desired cells via staining. Some common histological are compatible with MALDI MS (i.e. do not promote ion suppression). Surprisingly, some spectra were more intense in the stained tissue than in the non-stained tissue. It is suspected that the extra solvent washing used in the staining protocols renders the tissue more amenable to digestion. H&E, Giemsa, and Methylene Blue are commonly used in histology. Our work shows that these stains are compatible for the analysis of trypsin digestions of FFPE tissue.
