We have developed a robust proteomics pipeline optimized for microbial communities. This pipeline can handle rapid analysis of many temporally and spatially resolved samples or deliver deeper and wider dynamic range on a few samples via cellular fractionation or intact protein fractionation prior to digestion and 2DLC-MS/MS analyses. To date we have acquired millions of spectra across many different microbial communities and environments, but the brunt of our efforts have focused on three communities: the model Acid Mine Drainage community, the Rifle Ground water community, and the human gut microflora.
