I. The addition of a trypsindigestible peptide that serves as a surrogate for analytical variation in the measurement of protein quantity improves the calibration curve for a series of known protein spike-ins. II. The summing of the averages and standard deviations of two of the same peptides between treatments lessens the analytical run-to-run variation across several groups of experimental replicates of the same sample. III. The method is applicable to the determination of proteomic changes resulting from an insult to a population of cells. IV. Determine significance of changes statistically and verify changes with western blot analysis of selected proteins.
