In this paper, based on the water quality model, a "relation matrix" has been set up to describe the water contribution from other bays or areas to a certain bay or area at a characteristic time. The relation matrix consists of vectors which represent the weightings of the sea water come from various areas at the characteristic times of those areas respectively. For each area, the half-exchange time is selected as the characteristic time. Considering the pollutant in the sea water as the dissolved conservative material, the concentration of the pollutant under certain initial condition can be predicted by using the relation matrix. This method was applied to study the water exchange and to predict the water quality of Bohai Sea. The results show that the "relation matrix" is a useful tool to study the water exchange in large sea bays or coastal areas.
