Disclosed are a linoleate isomerase and the use thereof in the production of conjugate linoleic acid, which fall within the technical fields of protein engineering and microbial engineering. A linoleate isomerase derived from Bifidobacterium can be used for producing conjugate linoleic acid. By means of adding recombinant Escherichia coli containing linoleate isomerase into a reaction system containing linoleic acid for a 3 h reaction, it is possible for the conversion rate of conjugate linoleic acid to reach up to 12.1% to 42.1% and the content of cis9, trans11-CLA in conjugate linoleic acid to reach up to 84.3% to 89.1%, which provides theoretical support for further obtaining, by means of genetic engineering, microorganisms which are safe, have a high yield and in which most produced conjugate linoleic acid monomers are cis9,trans11-CLA.
