A method for predicting the degree of binding of MHC-peptide on the surface of a cancer cell comprises the steps in which: an analysis device receives genome data of a sample; the analysis device generates a matrix representing the binding preference of an amino acid pair by using a first amino acid sequence of a major histocompatibility complex (MHC) and a second amino acid sequence of an antigen generated by the cancer cell; and the analysis device predicts the likelihood of binding of the MHC and the antigen by inputting the matrix into a previously learned neural network model. The first amino acid sequence is a sequence commonly found in a cohort to which the sample belongs, or a sequence detected by the analysis device from the genome data.
