The present invention relates to an aminopeptidase isolated from Aspergillus flavus KCTC 6961 and a method for removing methionine residues attached to the amino terminus of a recombinant protein using the same. Spores of the Aspergillus flavus KCTC 6961 strain were inoculated in sterile medium and cultured, and the culture solution was subjected to ion exchange chromatography and gel filtration chromatography twice to prepare aminopeptidase. Using the aminopeptidase of the present invention, the methionine residue located at the amino terminus of the non-naturally occurring recombinant protein can be removed and converted to the native protein.
