Method for the identification (or isolation or separation) of identical nucleic acid fragments from a mixture of at least two nucleic acid populations, comprising: a) separately digesting the nucleic acids of said at least two populations with at least less a restriction enzyme; b) bind a specific adapter sequence to restriction fragments; c) amplifying the restriction fragments linked to the adapter sequence generated in a) and b) using primers specific for the adapter sequence marked differently; d) hybridize the amplification products from the different nucleic acid populations to each other; e) eliminate homohybrids based on primer labeling; and f) identify (or isolate or separate) identical, fully matched heterohybrid fragments.
