A method, computer program medium, and system for analyzing a protein samplethat obtains a mass spectrum of the derived peptides, and determines from themass spectrum a first set of peptide identifications for the peptides. In themethod, computer program medium, and system, incorrect identifications can befiltered from the first set of peptide identifications by removal from thefirst set those peptide identifications ascertained to be falseidentifications; and the filtered first set can be filtered to generate asecond set of the peptide identifications corresponding to the protein sample.
