The present invention provides for detecting and reporting the method and composition of multiple and different subject polynucleotide sequences in sample, such as the polynucleotides corresponding to the multiple and different genes expressed by cell or cell. Particularly, the present invention provides the methods for screening multiple candidate polynucleotide probes, to assess the sensibility and specificity that each candidate probe hybridizes with subject polynucleotide sequence. Then they can be ranked up according to the sensibility and specificity of candidate polynucleotide probe, and can choose the probe that there is best sensibility and specificity to subject polynucleotide sequence. In one embodiment, it can be according to method choice polynucleotide probes described herein to prepare " screening chip ", wherein detecting a large amount of subject polynucleotide sequences using single microarray has several (for example, 1-5) a probes for being directed to each subject polynucleotide sequence.
