A method and a system for processing fingerprint certification by including a fingerprint obtaining device and a security certification module are provided to output a more precise certification result through an additional certification process in case that the final certification process is difficult to clearly determine whether a certification target user is matched with a registered user. A fingerprint detector(410) obtains a fingerprint image of the certification target user. A feature point extractor(420) extracts more than one feature point from the obtained fingerprint image. A fingerprint information generator(430) generates the first or second obtained fingerprint information by using the extracted feature points. An operation controller(440) generates a certification command signal including the first or second obtained fingerprint information. A transmission interface(450) transmits the certification command signal to the security certification module. A reception interface(460) receives one certification result among approval, denial, or reservation in response to the certification command signal.
