PPROBLEM TO BE SOLVED: To provide a system etc. for predicting three-dimensional structure information from information on the amino acids of proteins and predicting electrostatically unstable parts from the three-dimensional structure information and electric charge. PSOLUTION: In the system, distance data in a space between amino acid residues in the three-dimensional structure of the proteins or bioactive polypeptides is determined from data on the amino acid sequence of the proteins or the bioactive polypeptides (step SA-1), and binding parts are predicted by specifying electrostatically undatable amino acid residues according to the distance data and the electric charge of each amino acid (sep SA-2 to 4). Therefore, it is possible to highly accurately predict the binding parts at a high speed by using that amino acid residues which could become electrostatically unstable easily become binding parts from the amino acid sequence of the proteins or the bioactive polypeptides.
