A sulfur-based autotrophic denitrifying microorganism, Gordonia sp. CR, capable of removing high concentration of nitrate nitrogen is provided to remove nitrate nitrogen from wastewater without production of ammonia nitrogen and nitrous nitrogen, so that wastewater containing nitrate nitrogen is treated effectively. The sulfur-based autotrophic denitrifying microorganism, Gordonia sp. CR(KCTC 10865BP), capable of removing high concentration of nitrate nitrogen is provided, wherein Gordonia sp. CR(KCTC 10865BP) is isolated from the sulfur-CaCO3 complex carrier in a sulfur-oxidizing denitrifying reactor. The wastewater is treated by introducing the cultured medium of Gordonia sp. CR(KCTC 10865BP) into a vessel containing sulfur-CaCO3 complex carrier, culturing Gordonia sp. CR(KCTC 10865BP) on the surface of the sulfur-CaCO3 complex carrier, inserting the sulfur-CaCO3 complex carrier with Gordonia sp. CR(KCTC 10865BP) into a reactor, and introducing the wastewater into the reactor under anaerobic condition.
