A high-throughput analysis method of protein-protein interaction on a protein nanoarray is provided to directly and rapidly detect the protein-protein interaction in a nano scale without a marker by measuring the interaction force of proteins. The high-throughput analysis method of protein-protein interaction on the protein nanoarray comprises the steps of: (a) treating the cantilever surface coated with gold with solution containing calix[4]arene derivatives having a crown-ether moiety so as to form calix[4]arene derivatives self-assembly monolayer on the cantilever surface; (b) dipping the cantilever in solution containing a target protein to form a protein monolayer on the cantilever; (c) washing the cantilever with a buffer solution to remove excessive proteins physically adsorbed; (d) drying the protein-modified cantilever to prepare a protein-modified cantilever tip; (e) approaching the protein- modified cantilever tip to a target protein nanoarray on the wafer coated with the calix[4]arene derivatives having the crown-ether moiety or an antibody nanoarray spot of the immobilized proteins; and (f) measuring the separation force between both proteins when the cantilever tip and wafer are separated.
