A control method of a cluster negative/positive ion generator for a car air conditioning system is provided to uniformly emit a lot of negative ions and positive ions inside a car by electron radiations without causing a discharge noise. A control method of a cluster negative/positive ion generator for a car air conditioning system, which includes a body, a power input unit, a first discharge electrode, and a second discharge electrode, comprises the steps of: determining whether or not a starting switch for a car is on; determining whether or not power is applied to the power input unit if the starting switch is on; and cleaning the air by discharging cluster negative/positive ions radiated by a high voltage pulse applied from a high voltage generator to the inside of an air conditioning case through a negative ion generator and a positive ion generator by operating the cluster negative/positive ion generator.
