A polynucleotide probe, a DNA chip and a kit are provided to determine the classification system of family Rajidae and Batoid fishes by reacting fish DNA with the probe, analyze genotypes of many fishes in one slide, and improve rapidness and accuracy of analysis. A method for determining the classification system of family Rajidae or Batoid fishes comprises the steps of: extracting DNA from the blood, cells or tissues of family Rajidae or Batoid fish; performing PCR(polymerase chain reaction) of the extracted DNA to obtain a PCR product; binding the PCR product with a polynucleotide probe comprising a nucleotide sequence of SEQ ID NO:3 to SEQ ID NO:16; and identifying the binding, wherein the extracted DNA comprises a single nucleotide polymorphism(SNPs) in a mitochondrial COI(cytochrome c oxidase subunit I) gene of the family Rajidae or Batoid fish, wherein the polynucleotide probe of SEQ ID NO:5 specifically binds to 381st-400th DNA sequence of mitochondrial COI gene of Okamejei kenojei, the polynucleotide probe of SEQ ID NO:6 specifically binds to 610th-630th DNA sequence of mitochondrial COI gene of Raja koreana, the polynucleotide probes of SEQ ID NOs:5-16 specifically bind to 381st-400th DNA sequence of mitochondrial COI gene of Okamejei kenojei, 568th-591st DNA sequence of mitochondrial COI gene of Dipturus kwangtungensis, 546th-564th DNA sequence of mitochondrial COI gene of Okamejei acutispina, 541st-559th DNA sequence of mitochondrial COI gene of Rajapulchra, 568th-591st DNA sequence of mitochondrial COI gene of Dasyatis akajei, 541st-563rd DNA sequence of mitochondrial COI gene of Platyrhina sinensis, 541st-561st DNA sequence of mitochondrial COI gene of Urolophus aurantiacus, 512nd-532nd DNA sequence of mitochondrial COI gene of Dasyatis matsubarai, 550th-556th DNA sequence of mitochondrial COI gene of Scyliorhinus torazame, 561st-582nd DNA sequence of mitochondrial COI gene of Aetobatus flagellum, and 611st-633rd DNA sequence of mitochondrial COI gene of Okamejei meerdervoortii.
