A system and a method for predicting M cell targeting of a peptide sequence by using a mathematical model, and a recording medium storing a program thereof are provided to reduce expense/time needed for experiments by predicting and verifying whether the peptide sequence, which is an M cell targeting material for improving low transfer efficiency of usual protein system drug and vaccine, targets an M cell without any experiment. A program recording medium(11) includes a program for converting a peptide sequence into an amino acid descriptor and the program for predicting M cell targeting by using a trained mathematical model. The program recording medium includes the program for classifying and adding the new M cell targeting peptide sequence to an M cell targeting peptide set when a user adds the new M cell targeting peptide sequence obtained through an experiment, the program assigning a descriptor value and an activation value to the new M cell targeting peptide sequence, the program for training the mathematical model by using a training peptide set, the program for predicting the M cell targeting of a verifying peptide set, and the program for verifying the trained mathematical model.
