The method involves stacking pharmaceutical bags (T) under formation of a bag stack so that the pharmaceutical bags are arranged in a sequence in the stack. Markings of the bags are found in marking sections, which are arranged in a sequence. One of the bags with the markings found at an end of a marking edge follows the bag with the markings found at another end of the marking edge. The bags are made of sheet of paper (1) by punching method. A guidance element is provided for guiding the bags to a carrier.
