Flight management system (1) of an unmanned aircraft (2) on board connected to a control station (3) by communication means (4), said flight management system (1) comprising: - a first set (D) of a number N successive navigation functions (iND with i = 1, ... N) offset within the control station, - a command function COME (9E) embarked on board the aircraft, developing, from guidance instructions G, commands intended to control the aircraft so that it complies with the guidance instructions G, furthermore comprising: a second set (E) of a number N functions of successive navigation (iNE, with i = 1 N) embarked on board the aircraft; - configuration means CONF (10), able to achieve a combination of N successive functions, each of the successive functions being chosen from the first and the second set (D, E), said combination of successive functions generating the guidance instructions G trans set to the COME (9E) embedded control function.
