A high gradient magnetic separator of nanoparticles into fractions is composed of a magnetic system, in the working gap of which a separation channel with a matrix is located, whose rods are arranged in parallel to the direction of fluid flow. In a working gap of a multipolar magnetic system separation channels with matrices are located, the magnetization of the poles of magnetic system is no more than the magnetization required for magnetization of ferromagnetic parts of matrix rods to the saturated state, but sufficient to magnetize the nanoparticles moving in the separation channels in the liquid flow to the saturated state, the matrices are made in the form of combined parallel rods, i.e. consist of ferromagnetic and non-magnetic parts.
