The present invention relates to an antibacterial bone filling composition and a preparation method therefor, and more specifically, to an antibacterial bone filling composition containing caffeic acid phenethyl ester, which is an active ingredient of propolis, and a preparation method therefor. The antibacterial bone filling composition of the present invention contains caffeic acid phenethyl ester, which is an active ingredient of natural propolis, of which the stability problems such as reverse mutation, a micronucleus test and the like capable of occurring during administration to the human body are identified, and has antibacterial and anti-inflammatory effects, and thus it is possible to prevent the generation of fungi, which is the cause of secondary infection occurring during a surgical operation, without using additional antibiotics.
