The present invention relates to a method for manufacturing an improved separation plate for a polymer fuel cell which allows condensate water in a reaction gas flow path to be easily discharged through hydrophilic and water-repellent treatments of a joint between a manifold and a channel. The method for manufacturing the separation plate for a polymer fuel cell using a stainless steel plate according to the present invention includes: (a) a step for preparing the stainless steel plate; (b) a step for performing a hydrophilic treatment on a surface of the stainless steel plate; (c) a step for molding the separation plate, which has the channel recessed to a first surface or a second surface by pressing the stainless steel plate; and (d) a step for molding the manifold which penetrates the first surface and the second surface molded on the separation plate, wherein the joint between the outlet side manifold and the channel formed in the separation plate is subjected to a water-repellent treatment, prior to the hydrophilic treatment, through a process in which the surface of the stainless steel plate is left untreated hydrophilically through masking.
