PROBLEM TO BE SOLVED: To provide an evaluation method and an apparatus for carrying out comparison of homology permitting molecular structural vibration, and a method and an apparatus for analyzing structural patterns, on a conformational structure of a molecular model obtained by X-ray crystal structure analysis and a molecular model obtained by theoretical calculation, and provide a method for extracting an amino acid sequence pattern having a high structural homology.SOLUTION: The method for evaluating conformational homology repeats the following operations: a processing section extracts, based on a molecular model whose input has been received, an encoded conformational notation obtained by eliminating any unnecessary notation by leaving objective chemical binding notation necessary for the conformational notation from the molecular model by the conformational notation (hereinafter, represented as the encoded conformational notation) corresponding to each chemical bonding site, as well as extracts an selected dihedral angle classification code together with dihedral angle classification codes on both the sides of the same, to prepare assembly which uses three dihedral angle classification codes continuously adjoined each other as elements, compare the assembly elements at the positions in each of objective compounds to be analyzed and carry out calculation processing for determining the homology.
