The present invention relates to a payment system for an express bus ticket and a method thereof, checking running information of an express bus by using a mobile terminal and enabling a comfortable purchase of an express bus ticket by using the mobile terminal. The system includes: a mobile terminal connected with a mobile express bus ticket processing system to purchase an express bus ticket and performing a payment according to the purchase of the ticket when boarding an express bus; a relay terminal receives purchase information and user inherence identifiable information through local range wireless communications with the mobile terminal and transmits the received information to a driver terminal; and a driver terminal connected with the mobile express bus ticket processing system to accredit the purchase information received from the relay terminal, and controls ticket issuance and payment process.
