The present invention relates to a method for screening a clone for producing a novel herbicidal active material from a metagenome library. A clone having a herbicidal active material is selected by using a cucumber cotyledon piece, microalgae, and a plant seed in metagenome which is a gene library including microorganisms which cannot be cultured. The selected material has been confirmed to exhibit effects of killing a cucumber leaf piece, inhibiting growth of microalgae, and ensuring a delay in germination of a plant seed. A herbicidal effect has been confirmed by performing sclerophyllous treatment of the herbicidal active material from the confirmed result on crabgrass. Accordingly, the present invention can be usefully used as a method for screening a novel herbicidal active material from a metagenome library containing a large volume of information.
