Provided is a method for measuring blood flow velocity from phase contrast magnetic resonance images and a system using the same. The method for measuring the blood flow velocity from the phase contrast magnetic resonance images according to an embodiment of the present invention comprises the steps of: obtaining a single reference image which is a first image of one cardiac cycle, and is an image directly after an electrocardiogram R-wave; obtaining a first velocity encoding image and a second velocity encoding image which are timed-sequential images after the reference image; generating a first velocity image based on the reference image and the first velocity encoding image; generating an acceleration image based on the first velocity encoding image and the second velocity encoding image; generating a second velocity image based on the first velocity image and the acceleration image; and measuring the flow velocity based on at least first velocity and second velocity images. In accordance with the present invention, a higher velocity to noise ratio and temporal resolution blood flow velocity can be measured using the phase contrast magnetic resonance technique.
