The present invention relates to a system for reusing sewage effluent and water treatment, in which a water treatment separation membrane process using a nanofilter or a reverse osmosis filter is applied as combined with a standard treatment process. Provided are a contaminant material database-based variable operation system for a water treatment separation membrane process and a method thereof, wherein pressurizing pressure can be automatically controlled so that an operation flux can be variably controlled, while an intermittent or a continuous operation of a nanofilter or a reverse osmosis filter is maintained in accordance with the type, the concentration, the process recovery rate, and the energy consumption rate of a pollutant of the influent water based on a pollutant database rated by the type and the concentration of the pollutant, a material transfer constant, and a diffusion coefficient, and a blending rate of the nanofilter or the reverse osmosis filter can be automatically determined when the blending combined with the standard processing is applied by variably operating the system in accordance with the period when the pollutant is introduced at a level exceeding a water quality reference per pollutant type. The contaminant material database-based variable operation system for a water treatment separation membrane process of the present invention comprises: a standard treatment process performing unit; a first transfer pipe; a water treatment separation membrane; a control valve; a pressure pump; a pollutant database; a variable operation unit; and a final treated water storage tank.
