Method in order to using reducing agent, perform cleaning of exhaust gases in the engine exhaust gas flow (230) in SCR system, containing two SCR catalyst configurations (260, 265), arranged in series in said exhaust gas flow, comprising the following steps: constantly determining ammonia content in said exhaust gas after first SCR catalyst mentioned configuration (260); constantly determining NOx content in said exhaust gas after second SCR catalyst said configuration (265), which is located after said first SCR catalyst, said cleaning is performed partially in the first condition (State 1), containing obvious overdose of said reducing agent in said configuration (260) of first SCR catalyst, and partially in second condition (State 2), containing obvious underrated dose of said reducing agent in said configuration (260) of first SCR catalyst; and performing transition between said first condition (State 1) and second condition (State 2) based on said determined content of ammonia and said content NOx in mentioned exhaust gas. Invention also relates to computer software product containing program code (P) for computer (200; 210), for method implementation according to the invention.
