An electronic prescription processing system and method applied to an Internet hospital. The method comprises the steps of: receiving a digital certificate inputted by a patient from a terminal device, and determining doctor grade information in a medical database according to the digital certificate (S21); receiving the patient's past medical history and current disease information inputted by the patient from the terminal device, and selecting a treatment means for the patient according to the patient's past medical history and current disease information as well as the doctor grade (S22); generating an electronic prescription for the patient according to the treatment means (S23); electronically signing the electronic prescription to form signature data of the electronic prescription (S24); determining an intermediate organization for treatment according to the location of the patient and sending information of the intermediate organization to the terminal device of the patient (S25); and sending the signature data of the electronic prescription to the intermediate organization for treatment (S26). By setting a treatment means for a patient according to a doctor grade and generating an electronic prescription for the patient according to disease information of the patient and the treatment means, the method can facilitate diagnosing and treating a patient by a doctor in an Internet hospital. Electronically signing electronic prescription information using a dynamic password ensures the security of the electronic prescription information.
