The present invention relates to a molecular marker for discriminating a watermelon seed size, and to a use of the same. More specifically, the present invention relates to an SNP marker composition for discriminating a seed having a size of a medium-seed size (NS), a small-seed seed (SS), or a tamato-seed size (TS), a primer set, and a method for discriminating a watermelon seed size by using the same. By providing the molecular marker for discriminating a watermelon seed size according to the present invention, a watermelon seed size can be predicted from a young plant during a growing step. It can be determined whether an object gene stacked event isolates a seed size trait in a next generation (hetero genotype) or is fixed not to be separated (homo genotype). Accordingly, by providing the molecular marker of the present invention, to grow a species having a very small seed capable of being simultaneously consumed with flesh in a watermelon growing step, a marker related to a TS size can be utilized.
