The present invention relates to a device and a method for real time monitoring of microorganism harmfulness in water, which rapidly monitor harmfulness of a microorganism in water in real time. The device for real time monitoring of microorganism harmfulness in water, which is performed by a calculation processing means including a computer comprises: a first measurement module part (100) measuring the number of specific microorganism colonies formed after the specific microorganism in the water is cultured in medium; a second measurement module part (200) measuring a group distribution property value of the total microorganisms in the water with a flow cytometry (FCM); and an analysis module part (300) receiving measurement values from the first measurement module part (100) and the second measurement module part (200), and estimating a quantitative amount of the specific microorganism in the water in real time by using a statistical analysis method.
